I might be looking at upgrading from 3.2.8.1 to the 3.2.9 in the next few weeks..
can i just move my existing unreal.conf from 3.2.8.1 and transfer it directly into the 3.2.9 folder or is the conf file different?

There isn't any config file differences that will stop u from doing a straight upgrade. There are new things for 3.2.9 though. You can see them by reading the configuration documents by clicking the "configuration" link in my signature.
